When you complete a milestone achievement, the bonus box is the way you collect your reward.
After you complete a milestone, you'll see a bonus chest available if you've accomplished that achievement on or ahead of schedule. Clicking on the bonus chest allows you to claim the contents and reap the rewards.
Be careful and watch the time remaining, or you just might miss that bonus!
